The Rio star came from two sets down to progress 4-6 4-6 6-3 7-5 7-5 following four hours and 53 minutes of wonderful play on Court Philippe-Chatrier.
It went on for so long that the scheduled evening match between Alex Zverev and Quentin Halys was delayed by more than an hour.
Three-time Roland Garros conqueror Djokovic pushed himself to such an extent that he was sick after game one of the fifth set as he struggled in the heat.
It came more the day after Italy’s world No1 Jannik Sinner was eliminated in five sets by Juan Manuel Cerundolo.

Former world No1 Djokovic was in a grumpy mood, complaining about a crying baby, blowing kisses to one guy that walked to his seat while he was serving, and moaning at a cameraman.
It was clear the hot conditions were giving him issues, a week after his 39th birthday, and he could not cope with the explosive forehand of the Brazilian.
Fonseca said: “I didn’t believe this was possible. I just played, I just enjoyed being on court.
“What a pleasure it was, what an idol we have. It’s a pleasure stepping on a court against him. I am very happy.
“I just tried to hit the ball as fast as I could. I mean Djokovic just doesn’t miss. We still think he is 20.
“In the end of the match, I think he was more fit than me, it’s crazy.
“When the day was getting darker, I felt much slower and it was better for me as I could produce a lot more power for sure.
“In the beginning, I was still struggling with the heat. I was not feeling very good but then after I felt better.
“I just believe I could do aces. I felt like John Isner. I never did that before. I am super happy I could finish like this.
“First I need to make my mum’s dad. Happy Birthday mum. Thank you very much. And thank you all to the Brazilian crowd.”
